چکیده

We present a method for generating a biochemical reaction network from a description of the interactions of components of biomolecules. The interactions are specified in the form of reaction rules, each of which defines a class of reaction associated with a type of interaction. Reactants within a class have shared properties, which are specified in the rule defining the class. A rule also provides a rate law, which governs each reaction in a class, and a template for transforming reactants into products. A set of reaction rules can be applied to a seed set of chemical species and, subsequently, any new species that are found as products of reactions to generate a list of reactions and a list of the chemical species that participate in these reactions, i.e., a reaction network, which can be translated into a mathematical model. © 2005 Wiley Periodicals, Inc. Rule-based joint fuzzy and probabilistic networks

One of the important challenges in Graphical models is the problem of dealing with the uncertainties in the problem. Among graphical networks, fuzzy cognitive map is only capable of modeling fuzzy uncertainty and the Bayesian network is only capable of modeling probabilistic uncertainty. In many real issues, we are faced with both fuzzy and probabilistic uncertainties. In these cases, the propo...

Numerical modeling for nonlinear biochemical reaction networks

Nowadays, numerical models have great importance in every field of science, especially for solving the nonlinear differential equations, partial differential equations, biochemical reactions, etc. The total time evolution of the reactant concentrations in the basic enzyme-substrate reaction is simulated by the Runge-Kutta of order four (RK4) and by nonstandard finite difference (NSFD) method. A...

Using a Fuzzy Rule-based Algorithm to Improve Routing in MPLS Networks

Today, the use of wireless and intelligent networks are widely used in many fields such as information technology and networking. There are several types of these networks that MPLS networks are one of these types. However, in MPLS networks there are issues and problems in the design and implementation discussion, for example security, throughput, losses, power consumption and so on. Basically,...

Rewrite Rules and Strategies for Molecular Graphs

In this paper, we present a rewriting framework for modeling molecular complexes, biochemical reaction rules and generation of biochemical networks based on the representation of molecular complexes as a particular type of multigraphs with ports called molecular graphs. The advantage of this approach is to obtain for free a rewriting calculus which allows defining at the same level transformati...

A Review of Spatial Factor Modeling Techniques in Recommending Point of Interest Using Location-based Social Network Information

The rapid growth of mobile phone technology and its combination with various technologies like GPS has added location context to social networks and has led to the formation of location-based social networks. In social networking sites, recommender systems are used to recommend points of interest (POIs) to users. Traditional recommender systems, such as film and book recommendations, have a lon...

Machine Learning Biochemical Networks from Temporal Logic Properties

One central issue in systems biology is the definition of formal languages for describing complex biochemical systems and their behavior at different levels. The biochemical abstract machine BIOCHAM is based on two formal languages, one rule-based language used for modeling biochemical networks, at three abstraction levels corresponding to three semantics: boolean, concentration and population;...
